Sure, that should be safe. An intact microwave oven leaks almost no microwave energy. The worst effect I can imagine is that if much magnetic field reaches the magnetron tube where the microwaves are generated it might reduce the efficiency a bit. Maybe it's best to put the magnet on the side away from the controls and the tube.
