Does Lorentz transformation apply for neutrinos(which do not interact with photons)? And so is E^2=m^2câ?´+p^2c^2 applicable for them?

Yes, the relation is universal. Light plays no special role in relativity. It's just convenient to describe the argument in terms of that familiar massless particle.
