I have heard arguments that ball lightning might employ a strange set of conjugate variables akin to Heisenberg's uncertainty principle that would allow it to persist for so long. Is there any connection whatsoever between these two phenomenon of physics?

Not that I have heard of. Ball lightning has to do with electromagnetism and plasma dynamics. The Heisenberg uncertainty principle deals with the quantum domain.
